There is a rumor going around that Nintendo will be taking the revenue of any YouTube video that has their IPs in them. That means let's plays, reviews,and everything in between. Don't they realize this stuff is free advertisements?

They probably just don't care.
The only real way to stop it is for them to see a visible decrease in profit due to it, and that's unlikely.

They have every right to. Not much difference between Let's Plays and uploading movies.

If it's just Let's Plays then it's understandable, but taking the profits made from stuff that would fall under fair use is kinda shit.

Just a heads up, it's not a "will be" they already are. So there's been a lot of debate and discussion already everywhere else. Time for me to say something as well. Legally if Nintendo is allowed to do this is anybody's guess. No digital copyright lawyers have chimed in, and Let's Play have always been a legal gray area. Ethically you have to think a lot more about this. Is it actually fair for people to make money off of playing other people's games? While Let's Playing is not easy, requiring a lot of work to get audio and visuals and editing all worked out, will it stop people from playing the game if they've seen it played through? I don't think it's more of a scale in a case like that compare say Super Smash Bros versus a visual novel like Analogue: A Hate Story. In Super Smash Bros the enjoyment comes from the gameplay, jumping, attacking, and dodging. In Analogue: A Hate Story the enjoyment comes from the (hate) story. If you Let's Play a visual novel it becomes so close to copying of other media (commentating over a movie you uploaded) that I think most people would find that companies would be justified in taking it down. In Super Smash Bros, if it's gameplay videos of a regular match you don't experience much, and I doubt there is much justification in taking it down/monetizing it, this in general applies to most competitive multiplayer games. But other games aren't as clear cut: Red Dead Redemption has a great story and great gameplay. If I show 100% of a game in my Let's Play, is it okay considering whoever is watching now has know reason to play besides the gameplay? Another point is how weird the sudden shift in attitude has been. The Runaway Guys were contacted by Nintendo to promote New Super Mario Bros 2. and have often been blessed by Nintendo for their endeavours. Heck they even had a Create-Your-Own Let's Play Contest for Xenoblade Chronicles. But now suddenly many videos like soundtracks and reviews are having advertisements put up/redirected to Nintendo. Also interesting point in seeing who will continue doing Nintendo Let's Plays for the love of Let's Playing, and who will not.

I can expect The Runaway Guys will continue doing it. It seems to them that it's more than just profit. There are also other people out there that will be the same, but they might not be as known as the big three (four if you count Josh).

JoshJepson has stated that he will support Nintendo in purchasing their games, but he will stop Let's Playing their titles.
